Inchcape Shipping Services (ISS) says the ports of Arica, Patache, Iquique and Mejillones are shuttered until the Chilean Maritime Authority completes damage inspections.
The port of Tocopilla also closed because of sea conditions. Other ports remain open.
The 8.2-magnitude earthquake struck about 97 kilometres off the far northern city of Iquique overnight and triggered 2.1-metre waves.
Despite its intensity, Interior Ministry officials have listed the death toll at five people and initial reports appear to show the country averted major damage.
